good question... i watch so many tragic anime, i kinda like better than comedy
stuff... but i had never stopped and think which was the most sad moment...
so i guess i agree with mangosteen here... seisouhen (last rurouni kenshin ova)
ending... when kenshin finds his way home and remembers kaoru's young smiling
face... and then they meet again... both ill... and he dies in her arms under a
thousand falling sakura petals.
just... perfect.

Sailor Moon - when the Senshi die in the first and last seasons
Full Moon Wo Sagashite - When Mitsuki learns what really happened to Eichi and
what happens in the next few episodes after that
Inuyasha - I found the whole of Kikyou's and IY's relationship to be really
tragic
Gundam Seed - Mwu and Fllay's death, like Mangosteen mentioned.
GS Destiny - for me Shinn placing Stellar into the water was really sad though I
hear it was a rip off. Thankfully, it was all original when I saw it.

Wolf's Rain entire ending was sad.
Wolfwood's death in Trigun. I cried SO HARD T-T
Rurouni Kenshin's ending, like others mentioned...
I dunno, there were a lot of times that I cried in anime... more than I can
count. ^^ There are probably more moments that are just not coming to me right
now. ^^
I think the saddest parts are either when a character dies, or a character is
forced to go away at the end of an anime. However, it also depends on how well
it's portrayed.
**SPOILERS**
For example, I personally wasn't sad about Hughes dying. Of course, he was a
great character and all, but he just died so suddenly, at the point of
uncovering everything, that I was just like "did he really die?"
Because I don't think there was enough leading up to the death to make it sad.
The ending of both the episode series and the movie of FMA was sad, because
people were forced to split apart, and they're just forced to accept it and move
on.
The saddest anime that I've watched however, is Konjiki no Gash Bell. There are
just sooooooooooo many sad parts, as it's a brutal battle to the end, and heaps
of good guys die, each in a unique but still heart-wrenching way.
Tragic moments for me are when a favourite character dies, when a previously
"good" character is scarred by the deaths of his loved ones, or when a
character's lover forgets him/her due to some memory loss, eg.

In Ayashi no Ceres, when Tooya loses his memory after an accident and forgets
all about Aya, and Aya then pretending not to know him so that he could continue
with a "happier life" even though she was so hurt deep down.
Also when Chidori died while Yuuhi was carrying her after taking a bullet
him.

Also as kyokujitsu mentioned, the way the scenes are depicted are also
important. ^^
the most tragic i think is generaly the moment when the main caracter decides to
die for smoeone he loves or to suffer for the loved one. thats why i like tragic
anime :P

sad scene...)

when rosette's lifespan finally finished and chrno died with her
hand-in-hand....
Those 2 made cry a lot although i've seen them many times...

her written fairytale that perfectly fits to their situation and then parts with
him forever.

When Kamuis sword breaks in the last episode and he get stabbed by fuma, but
still is able to "bring fuma back" and create a new destiny.

In Mahou Sensei Negima episode 23-24 Asuna's death more on the begining of 24
when she is in her coffin and everyone was crying including me...
or in Tsubasa Chronicle. pretty much every time Sakura gets a memory back and
Syaoran isn't there and when she tries to remember Syaoran and her memory is
imediately erased and she passes out.

seen alot of sad animes, cant think of any that affected me more than end of eva though it might have been confusion rather than sadness.

when Akane dies that is one tragic scene with alot of blood.
oh also when Rose dies in Solty Rei that was just wrong she was my fav character too.
