Is anyone else having problem with notification counter? I have read and deleted all messages and the counter remain stuck at 2. I have no clue why it is doing this.

erm...there are already such threads in the bug report...currently there are still many problems in MT so just live with it for now ok.
they are making the updates now, hopefully it will be ok soon.

next time you get a notification, use the purge button ^^
then they are gonehappend to me as well, so no worries
