I was just curious, what if you submit a scan that someone else has already submitted, will you be penalized by having your level decrease? The site is so big that it would be pretty hard to tell if someone else has already submitted it. So will that affect you level?

it depends, if yours is larger and/or higher quality then it will stay, if not it will be removed. and if its from something you know it isnt that hard to go through the pages, viewing thumbnails

if it is lower quality, any level gained from it, be it a small percentage or whatever, will be taken away also

It would affect your level only in one way, it would decrese it only by removing the level that you got by submitting the scan here (so if your level went up by 1 due to various comments and favourites on that particular scan and it is later on removed your level will decrese by 1). But I would like you to notice that scan to do not significantly change one's level but wallpapers and doujinshi yes,
